Billy was really treated badly by the cops, to Dignum he was just garbage while Ellerby was seen acting and thinking like a thug. In fact, what's the difference between a cop and a crook? Only Queenan was decent to Billy. So what if Ellerby had been happy to let Dignum go ...

What if Billy never sees the letter; after all, Sullivan was really careless leaving it lying about. Given his earlier efforts to keep it from view, he should have put it in his desk. Note, I wonder if the scriptwriter slipped up technically. The Departed is set in the 80's. CD's were very new then. Would a CD burner and copying facilities be that easy for Billy to get hold of?

Based on an alternative key decision made in the film; Queenan should have escaped with Billy down the fire escape.

This story assumes that after Sullivan discovers the FBI file and phones Billy, Billy never dares to phone Sullivan back This plot would also apply if Sullivan never phoned Billy because he did not find the FBI file in Queenan's office. If anyone knows of a better method of phone tapping instead of copying the sim cards please let me know

Billy realises that with no Dignam and an untrustworthy Brown, his plan to bring in Sullivan is reckless and must be changed. There are many decisions and events which could have been different eg. the tail might not have reached the carriage, Billy might have checked for and caught the tail, Billy might have got the phone call earlier, Billy might have come in when Sullivan phoned
